For replies, you have two options - if you want to reply to a specific part of the conversation, click the Reply link at the bottom of the post.
The advantage of this is that your post will have an attached link to the post you're replying to, making context and conversations easier to track within a thread.
This is one of two main reasons I chose the Beehive forum software over phpBB and its kin - too often it gets confusing as to who is responding to what, and posts get choked with quotations.
The server will also send a notifier to the user you replied to (if that user enables notifiers,) so you don't have to constantly check back to see if anyone responded to your posts.
If you want to make a general comment on the thread, scroll to the bottom of the page and click "Reply to All". This will put your post on the thread, but it will not be "addressed" to anyone specific, and there will not be a link to a prior post.
